As a Maltese farmer will I also be protected if Malta joins the EU?

Yes. This was precisely what the Maltese Government negotiated under the chapter of agriculture. During negotiations, the Maltese Government made it clear that Maltese farmers face various disadvantages when compared to their European counterparts. The Government argued that Maltese farmers suffer from lack of rain, lack of soil, small fields, limited market and high transport costs. Because of the disadvantages, the Government argued that the Maltese farmer should be supported and compensated as other EU farmers living under the same conditions.
